William Beebe was born in Litchfield, Connecticut, on September 4, 1851. He was educated at the Litchfield Select Academy and graduated with the Yale College Class of 1873. Shortly after graduation, he began studies at the Yale Graduate School in mathematics and astronomy. By 1876, he was already a tutor at Yale, becoming assistant professor of mathematics in 1882.
